Creating visually appealing, understandable and scientifically accurate image-based figures can be challenging. Given the breadth of options available in microscope systems, image analysis and visualisation platforms, and graphic design software, the number of choices can be overwhelming and succinct start-to-finish tutorials hard to find. A recent survey revealed that the quality of reporting of image capturing and processing methodologies is unacceptably low in biomedical research articles, where key information and details are largely absent. This is cause for concern given that post-processing image manipulation needs to be done in a manner that ensures authenticity and does not misrepresent the underlying image data.The methods I describe below were taught to me by several excellent researchers. However, these methods are by no means all-encompassing and are certainly not the only correct way of editing images for publication or presentation. Furthermore, this post was primarily written to assist new students in our own lab, and is therefore largely tailored to our own setup and systems. I want to stress that there are many many ways to skin this cat, as is the case for just about everything in science.With that out of the way, let’s get started!RequirementsImageJ or Fiji. Posted Tuesday, January 19, 2016 at 2:02 PM EDT Photographer Benjamin Von Wong recently went to Fiji to photograph sharks in such a way that would "promote their beauty while advocating for their protection." Sharks are often portrayed as dangerous, vicious animals, and Von Wong wanted to flip the script by creating a series of images that showed sharks and a human peacefully coexisting. To do this, he needed a model to be tied down underwater while sharks swam around her. This created a problem, however, as he "didn't know anyone in Fiji that would help me tie down a model while sharks swam around." It wasn't until a few days after he had arrived in Fiji that Benjamin's vision started to have life. Tourism Fiji and the Barefoot Collection provided a full team of support divers, an in-house marine biologist, as well as shark expert Thomas Vignaud. Shortly thereafter, Von Wong was hard at work bringing his "shark shepherd" vision into reality and promoting shark conservation and the creation of a shark sanctuary. Optic Nerve Image Analysis with Fiji

The real-time PCR data showed that mRNA expression levels of Caspase-3 decreased in WT and increased in βKO mice at 24 h post-IR (A). Caspase-3 mRNA levels are expressed as fold change (FC) relative to the WT control and normalized to GAPDH mRNA and each value represents the mean ± SEM of triplicate combinations from 4 mice per group. Western blot analysis detected two bands of Caspase-3 (33 and 35 kDa) with significant increase in the Caspase-3 (33 kDa) band for WT kidneys only (B). The protein bands represent samples from individual kidneys (n = 3). The relative optic densities (ODs) were calculated by normalizing the ODs of Caspase-3 to the ODs for β-tubulin in the same sample. The full-length images of western blot are presented in supplementary figure (S2). Immunohistochemical staining of Caspase-3 showed significant increase in select tubules from WT kidney only (C) and renal corpuscles of both genotypes (D). OD data were quantified (n = 3) using Image J analysis Software (ImageJ/Fiji 1.46) and analyzed for 10 non-overlapping fields from tubular and renal corpuscle sections. Real-time PCR analysis showed no significant change in Bcl-2 mRNA levels in WT but significant increases in βKO kidneys (P ≤ 0.05) at 24 h post-IR, (Fig. 3A). Interestingly, western blot analysis showed opposite patterns with a significant increase (P ≤ 0.05) in Bcl-2 protein levels in WT kidneys at 24 h post-IR, but not in βKO mice (Fig. 3B).
